New eSNP Project

Cotton ESTs from the NCBI dbEST database (Aug 16, 2008) were computationally searched for single nucleotide polymorphisms (eSNPs). To reduce redundancy and create longer transcripts, these ESTs were assembled into the unigene assemblies using the CAP3 program. The CAP3 assembly software was used with a stringency of -p 90. AutoSNP software package was used to determine the type and frequency of single nucleotide polymorphisms in the unigene assemblies.

Aug 16, 2008: Genbank cotton ESTs assembled using CAP3:

  • G.hirsutum (268,535 ESTs)
  • G.raimondii (63,577 ESTs)
  • G.arboreum (40,910 ESTs)
  • G.barbadense (1,023 ESTs)
  • G.herbaceum var africanum (247 ESTs)

  • Gossypium spp. (374,292 ESTs)
